Try the top window seal on the front windscreen, thats what mine was, removed it, cleaned it up and cleaned the recess out, a line of new sealant and hey presto, whistle gone :clap

Mine whistles like mad through the gap between the mirror and the door. Drives me mad!

It does sound like a trim issue, does it still do it, say if you coast... ie slip it into neutral whilst still travelling at 60 mph.
This will eliminate any engine related issues, like turbo, belts etc.

So what has changed? has it suddenly started? always been like it? or since you say... removed the under tray, or adjusted the door, or replaced any trim etc.?

Could it be the aerial, or the windows not fully closed, try opening them a mm and see if the whistle note changes.

I hate rattles etc..
On the Picasso, if the rear seatbelt is left to it's own devices, it rests against the plastic door trim, and rattles like hell. So much so, I stop and jam the buckle at the top of the seat.:doh:doh

Try some black insulation tape over the gap, if this works, then replace with some black silicone.

Mine also whistles at 60mph from the N/S but if I lower my window it stops (always have my window down anyway) i'm sure my MK2 did the same & I added some foam behind the mirror cover & it stopped it

Mine turned out to be roof bars - moved the front one back a few inches and voila!
